The influential midfielder has been considering his options in recent weeks after being offered the extended deal at the end of the last season.
But Maher is now ready to put pen to paper and lengthen his spell at the Seasiders.
"It's quite close to being agreed," confirmed the captain.
"There are still one or two things that have to be sorted out, but hopefully there shouldn't be any problems as I want to stay at Southend and help the club do well."
The composed 27-year-old was rumoured to have attracted the interest of a handful other Football League clubs.
But Maher revealed he had always been keen to sign again with the Shrimpers after six years with the club.
"Southend was always my number one choice as I like it here," he said.
